Volume 1:
Stage 1: Angel Attack
Shinji, a depressed 14 year old, waits for his train to meet someone straight from school. Meanwhile, military men and tanks wait on the borderline of the ocean to attack and unknown object approaching Tokyo-3. Shinji sits on a bench looking at the letter from the person that's suppose to meet him while they start attacking the unknown object, the first angel. Through the fight, Misato, the person Shinji suppose to meet pulls up during the middle of the attack and they drive until the car is hit and then they push the car over again and continue to drive. An eva appears and attacks the angel, but it's no good. Shinji and Misato then enter NERV headquarters and walk through the halls to meet Gendo Ikarai, SHinji's father and NERV's commander.

Stage 2: Reunion
Misato and Shinji quickly get lost at NERV headquarters and get help finding their way by Dr. Ritsuko Akagi. Once in the command center, Shinji has a fast reunion with his father, commander of NERV. Shinji is then taken to see Eva Unit-01. They ask him if he wishes to pilot it to save humanity and after he refuses, they rush Rei beaten up and covered in bandages, to hurt to even get up straight.

Stage 3: Unit 0-1, Lift Off
Shinji immeadietly agrees to pilot eva after seeing Rei's condition. Shinji then enters through the entry plug of Unit-01 and gets transported outside to Tokyo-3 to fight the angel.

Stage 4: Silence...
Shinji has now agreed to pilot Eva Unit-01 and can easily walk and run, but when he trys to charge it, he gets attacked by the angel. He became paralyzed by fear and pain. He gets a huge beat-down and things look horrible for Shinji. NERV then loses control of all contact with Eva Unit-01.

Stage 5: What Was Seen In The Well Of Light
Shinji wakes up thinking he's dead and when he gets scared of death, the eva became berserk and reactivated itself. It charges the angel like an animal, breaking it's A.T. Field. Unit-01 throws the angel to the ground and begins to destroy it until the angel self-destructs, blowing up some of Tokyo-3.

Stage 6: I... Cry...
Shinji wakes up in a hospitol bed while SEELE and Comander Ikari begin to talk about the previous angel attack. SHinji begins to walk around and sees Rei in another hospitol bed. Comander Ikari runs over to Rei to see if she is all right and doesn't bother about Shinji. Misato then confirms to him that she is going to be Shinji's new guardian.

Volume 2:
Stage 7: Closing Hearts
Shinji and Misato enter his newly found home only to find a huge mess. Shinji meets Misato's pet penguin, Pen-Pen. Then, they play Rock, Paper, Scissors to figure out what chores they do on which day. They eat and on the following day, Shinji goes to school and is asked lots of questions about Eva piloting, but Toji doesn't seem impressed. Toji talks about how his little sister was badly injured during the fight between the first Angel and Eva Unit 01. Toji then becomes enraged and punches Shinji. Kensuke Aida, Toji's friend, has to come and break up the fight. After school, Shinji has to take some training exercises in his Eva.

Stage 8: Shinji's Mood
Shinji comes home with groceries to find Misato in the shower. While she was in the shower, Shinji stumples upon the Third Child's Supervision Record. Strangely it mentioned Shinji's fight with Toji Suzuhara. When Misato comes out of the shower they begin to eat. Misato asks if Shinji could be a little quicker to act on orders only to be replied with "I can't help it. I'm just not cut out for this," and, "Besides, It's not like i'm piloting because I want to." He said it didn't matter if he died and Misaot said he can't die, he's an important pilot and the choice of death is no longer his own. Annoyed with Misoto, Shinji goes onto the roof to think, only to be attacked, yet again, by Toji. This time Rei Ayanami breaks it up by telling Shinji a new angel has appeared.
